I have had similar issues with basically every noise gate of this style (input-triggered+loop). It is as you say, it comes and goes. Very frustrating. I've resigned myself to just use two gates.

My old bandmate had a IIXL and I had the III at the same time. I did notice a certain something different between them when playing the same models, but like... I don't know, they both sounded great. I'm sure tweaking could have evened it out, but also why even bother if you can make them both...
